Considering it singlehandedly turned me into a former Trek fan, “Dear Doctor” from Enterprise would have to be my pick.

I’m familiar with only the original (1966-69) and the 1987-94 reboot. I disliked aspects of certain characters and certain plot resolutions, but I cannot recall any episodes I disliked. (I found the space hippies amusing).
Gene Roddenberry had a particular cultural perspective which inserted itself now and again. That irritated.
The original had stronger characters dominating the screen time in the line up of Kirk, Spock, McCoy, and Scotty. The most engaging characters in the latter series were Dr. Pulaski (appearing during just one season), Lwaxana Troi (recurring), Data, Deanna Troi, and Guinan (a later introduction).
I think every series has an episode that “didn’t happen.”
Sometimes it’s plot points or entire arcs.
The “space speed limit” episode was…well, I see what they were TRYING to do, and it would give more drama, but they were ham handed and didn’t follow through.
I can’t think of a single episode of TOS that I wouldn’t watch if it were on … Some were better than others (the “hippy episode” was a favorite of good friends and I have fond memories of watching it with them) and I’m not familiar enough with the other series to remember which episodes were the worst … except that the series finale of TNG was abysmal! God was frequently mentioned in TOS in a positive light, but that TNG episode erased Him, replacing Him with aliens sprinkling DNA seeds throughout the galaxy. So incredibly and unimaginatively modernist.
CAG;
God made aliens.
